Bugaboo bee 09 rear wheels
Yes the Bee+ wheels fit you need two 4 mm alan / hex keys to take off the wheel. You could just change the bearings they use a 608zz bearing any bearing or skate board shop would sell but you may need to add a few spacing washers as the Bugaboo bearing has an extended core.

My bugaboo bee 2007 back wheel won't come off. It is rusted and needs replacement.

If so it maybe be necessary to drill out the pin, and depending on the amount of rust may be still difficult to remove. Try this... before trying to remove it again wrap the point where the wheel is attached with an old wash rag, wrap it tightly and secure with some string (wrap it as if you were wrapping an Ace bandage around your ankle) now soak it with penetrating oil, (WD-40 or other parts loosen-er) leave it over night (outside would be best, it smells a bit) Unwrap it and tap a few times to loosen; try again to remove. Bugaboo Bee 2009 back wheel won't come off
Not sure if your problem is removing the Hex bolts or pressing the axel out. Either way what you have tried is all you can do at home. Pop down to your local engineering work shop. They can press is out in no time. Max they'll charge is half an hour around $40 they may do it for free if in a good mood.
